Default Is the factory stereo what's making the sound horrible on my 99?

I've got this 99 R/T Regular Cab originally with the Infinity Sound System that I've changed all the speakers out as well now as the tweeters. I'm still using the factory cd/cassette/radio and amplifier. I barely listen to the radio or cd player but when I do I want it to be nice and clear. So I've not put a bunch of money into the audio of this truck since it was top of the line back in 99 but probably as good as a base audio system now. It seems that sometimes the sound is not coming out of all speakers on the doors and then later comes on all of them. After moving the joystick on the radio it seems to later pick up all the speakers. The speakers sound fine. They are new Scosche speakers and don't remember what brand the tweeters were. I was told the factory head units can make the audio sound horrible when they get old. So I've got a new sealed Raptor radio/cd player that I was going to try and hook up. Can any company rebuild the factory tweeters? Is there anything to the tweeters except a magnet and a resistor? I've yet to hook up the Raptor cd player but hopefully it will sound better than the 20 year old original that I ended getting at a junkyard. Can the head unit make the sound horrible? How do I know if the factory amp is doing what it's suppose to do? Right now the aftermarket radio with standard 4 speakers and no amp at all in my 98 Ranger sounds 100 times better than this R/T system.
